When defining products using the shopping cart, I would like to have the foto above the tekst and I want to specify some kind of product code that is not displayed on the site, but is used for internal reference to the specific product. How do I do that?

At the moment it is not possible to have this feature in WebSite X5. At the moment the reference has to be added in the description or in the name and it will be visible.
I would like to suggest that you open an "Idea" Post where you describe to us the feature you would like to see implemented in the future releases of WebSite X5.
