I had upload my website to server via FTP but unfortunately the project has been deleted from my desktop. Thought website is working fine but how I can do some changes in existing website?

Are you looking in the right place?
Have a look with Windows Explorer and see if you can find Documents\Incomedia\WebSite X5 v13 - Evolution
If so, open WX5 and click on preferences and make sure the projects folder under the general tab is pointed at the same directory.
