Menu items not working

Struggling with upgrading website from v10 to v16. I have finally managed to get the menu appearing, but only the bottome few items work. See:

I have seen his issue before, is the header depth set to a number of pixels that represents the actual depth of the header or is there content in the header that exceeds the actusl depth of the header?
Header depth is set in step 2 template, template structure, the content is set in step 2 template, template content, but you are not converting to a responsive site at this time?
