I’m not sure which version you’re using but if its version 11 click 1 General settings, click main menu and tick the enable auto scrolling box, other versions such as ten it is in the menu button settings.

At the moment it is not possible to have this feature in WebSite X5. I would like to suggest that you open an "Idea" Post where you describe to us the feature you would like to see implemented in the future releases of WebSite X5.
What you can do is to create a backjground image for the menu with the logo but this will be visible all the time and not only when scrolling down.
