Hello,
- How can i make my website RESPONSIVE so it adapts to the small displays of mobile phones?
- Can i write a custom CSS and Bootstrap files and upload them to make it responsive?
- If yes then how to add these files on the server so that if i upload the project they don't get replaced?

No, as long as webx5 using the x5engine, you can not make it fully responsive.
you have to wait untill x5 comes in a responsive version, so far you can not.
you might be able to add some custom js and css codes to make some part of it responsive, but you can not change the foundation of it.
but you need to have good coding knowledge to make some part of it responsive, its not that easy.
