Too Many Links in the Index

If for instance we have may levels - see Big Pics Wedding Tips level, then Conservatory, then all the pages for that level are shown on every page.
If we then have 15 levels each level has 15 pages with it then means we have 225 internal links off every page. When we run an SEO checking program it says we have too many internal links on the first page - 225 internal links in the index/menu alone and then various internal links in the body of the page.
Question 1 - Does Google penalise us for having too many links in a CSS written page - or does it not count the MENU - ie does it only look from the MENU End -within the HTML code.?
Question 2 - If we are penalised for having links in the index, how would we resolve this?
I am thinking "have pages, and then have the links on the pages (so hide them in the sitemap creation area) - so they are not visible in the menu ie Big Pics Wedding Tips becomes a page (and is shown in the index) and then when you open the page - you have the links for that page within the content using a Text Object box linking to the other pages ie Conservatory etc etc - but have these pages hidden from the index (not the page hidden).
Any thoughts, or help would be greatly appreciated.

in the alalisys in step 5 there area few tips for optimize the site.
Google can br found too many link in the index.
You can try to remove or change the structure of the site if you need.
