How do I add info into the .htaccess file? 
Author: John W.I noticed on the practice site I am toying with that Website X5 did something unexpected. It found my existing .htaccess file on the Apache server. It removed the old notfound.html page path that was nested in a subdirectory, made note of it being old but made it inactive. Then it added the /notfound.html as the new path which refers to the root directory.
And, everything else that I had in the .htaccess file, including one 301 redirect, was left in there. Basically, it did not make me have to add any of my existing data into my data file anywhere. It also did not erase any important data. Now when I get to creating my real website, it has a couple hundred 301 redirects in it at present, and will have a couple hundred more when I redirect pages nested in subfolders to a flat directory website.
Is this the way the program is supposed to work? It finds the existing file, and basically doesn't mess with it?

Yes, the software will not change anything inside your .htaccess, but the 404 page.
If you made use of the 404 functionality available at Step 3 inside the software, it will try to recognize that specific line in your file, and handle it on its own.
Apart from that, all of the information you inserted will still be left untouched
