My old laptop broke and I had only the downloaded version of X5. I've lost all my website files. If I order another copy of the program will I be able to link it back and download my website into the templates or will I have to start from scratch?

Unfortunately if you do not have a backup of your Website X5 project files then you will have to rebuild an X5 project from scratch. There is no way to directly import the files from a website into X5.
However, you can copy and paste the text and images from your website into a new X5 project, which would speed up the process.
