Creating MANUAL backups is essential.

Dave, the default location for WX5 is My Documents\Incomedia\Website X5 V13 - Professional, are there any project directories in there?

If you have used a strange location to store your projects, have you checked that the default location hasn't been reset?

If the project directories exist, do you have any backups in the backup directories (these backups would have been created if you uploaded using the built in FTP engine), if this is the case and the only file missing from the project directory is project.iwprj2, you could copy a backup file back into the project directory and rename it as project.iwprj2

Please let us know if this helps. I am not aware of any upgrade ever deleting a directory.
