Is there any way I can create a popup window from the menuwithin WX5 V9? LIke If I click on the menu item which is a webpage and it will appear as popup window on top of main page.

Yes, you can do this as follows:
Create a new 'Level' in the Sitemap in Step 2. Rename the 'Level' as required.
Make sure the 'Level' is highlighted/selected (showing blue), then click on the 'Page/Level Properties' icon in the toolbar above. In the new screen which opens click on the hyperlink icon. Select either 'Website Page' or 'File or URL' from the 'Action' column on the left, and enter the path to your required webpage/website in the field(s) on the right.

Thank you for your guidabce.
However right now the same prohect has been corrupted! and I have created a post for the same. I can only work on it once it is fxed....
