how do I put a different shopping cart instead of the one we get as its not setup correctly as the payment and checkout are the wrong way round ? i will try a different 1 and see if its better but how do i install a different 1

Can you please tell me why it is not setup correctly?
To add a different cart you need to add it as custom code or as a different script which will be linked to your project since the one present cannot be changed.

when i say not set up correctly i mean i want the order to be generated as payment is made not before as we get orders through without people hitting the pay now button which means we have to check every order so see if it matches with payments recieved

At the moment it is not possible to have this feature in WebSite X5. I would like to suggest that you open an "Idea" Post where you describe to us the feature you would like to see implemented in the future releases of WebSite X5.
The emails are sent immediatly after the order has been set and it is not verifying the payment since there is also the option to pay later or with a bank transfer which cannot be checked by the program.
