V13 Professional - Upload hangs on write protected files on server

To improve performance, we have optimized some of the jpg files X5 uploaded and set them on the server to read-only. The upload process tries to repeat the upload in case there was another error on the upload. Problem is, that the program freezes completely and has to be killed by the Windows taskmanager. There is no pop-up window blocking it, in rare occasions this comes up to inform me about the unrecoverable upload errors. Also, last changes to the website are lost, so I need to press the Save button before uploading myself.

If you wish to write protect files then no FTP program will be able to properly update the site. Have you considered using Filezilla instead of the built in FTP process.
You could save the website to a suitable folder (step 5, analyse and export, export website to disk), then run filezilla (free) and update the site. Although it won't be able to overwirte read only files, it should complete (with errors).

Getting Read Only errors in X5 is expected and not a problem, the protection is applied with FileZilla. That X5 hangs and hasn't saved the project is...
