Since switching to capturing users and orders instead of only emailing them, the emailing has stopped. It has been recommended to clear the server and re-export to see if that solves the problem.
I have done that previously a few times, but now I want to clarify exactly what I should clear out.
Previously I have cleared out all .html files from the public_html folder. Also all images from the "images" sub-folder, as this gets boated with multiple versons of the image file with little modificataions to the filename.
All the other "." files I have left (.ftpquota, .htaccess, plus php files)
Where is the user and orders database? Should I be backing it up?
What about all the other sub-folders?
Thank you
Adrian

Hello. If you received a recommendation to completely remove the site from the hosting, then you need to delete all folders and files that are inside "public_html" folder.
If you are afraid of problems, you can first download all these files and folders to your computer.
"Where is the user and orders database? Should I be backing it up?" - If you have set up the storage of order data in a database, then contact your hosting provider and ask how you can back up the database and then clear the contents of this database.

I cleared the server only in the public_html folder.
Re-exported from X5 - result is same problem in that no notification email is sent of the cart order.
Changed the E-mail paramters and re-exported and tested each of the other 5 options (we were using Low-lever script); the "Standard script" option worked.
Have not checked the database of user orders to see if it is working correctly - just assuming it is - will check shortly.

Check your spam folder.
Use mail with your domain.
Check the mail sending logs on the server.
Try using SMTP.
